Youre such a wonderful bride to put so much consideration in honoring your maid of honor. Regarding the attire, consider selecting a dress style that is different from the rest of the bridesmaids.
For example, select a floor-length or tea-length dress for the maid of honor while the other bridesmaids wear a knee-length dress. You may go a step further and select a slightly different shade of color or an entirely different color dress that compliments the rest of the bridal party.

I have chosen to have my bridesmaids, including my Matron of Honor, wear dresses that are separates. All the women will wear the same skirt, but each top will be unique to the woman. My MoH will be wearing a top the same color as her skirt, and if there is any emblishment it will be in the same color as the other bridesmaids tops. The bridesmaids will be wearing a darker green skirt with a light green top. One of my BM's tops has beading that will be the same color as her skirt, and she will be next to my MoH, thus showing the transition of color between the MoH and the BM's dresses.
This allows the women to be happy and confident in what they wear, yet I have a say in what color, skirt and style they will be wearing.
I would definitely have her stand out with either her flowers or her attire. With the flowers, her bouquet can be slightly larger or a different shade/arrangement of colors. Or you could have her dress be a slightly different shade or a different style. If you want the dresses and flowers to all look alike, then let her wear her hair differently or give her a different set of jewelry.
If you select one color and they get to select the dress, have your Maid of Honor select a dress that is slightly deeper in the same hue. Judy Lilley, judy@lilleyprinting.com
You may want to consider making her flowers slightly different than the other attendants (so something in between your bouquet and theirs). Having her do a reading during the ceremony would give her another special point of difference. Most everybody will realize that she is the Maid of Honor once is standing next to you at the alter.
I put my maid of honor in the same dress in a slightly different color and enhanced her "train." All the girls had scarfs hanging off the back, but hers was long enough to be a train. ;) Good luck with it!
